Years ago I did something similar, the Sidelhorn Gigapixel. This time I decided against a gigapixel but for handheld HDR shooting. I shot three brackets per image, a total of 165 shots. Any bracketed sequence was aligned using PTGui and merged to a LDR image with SNS-HDR lite in batch. The resulting 55 images where thrown on PTGui and the initial alignment of the far mountains was pretty good. After removing redundant, unsharp and other unwanted images I ended with 39 images contributing to the panorama. After heavy masking (all images contain masks), much control point editing and 6 attempts with photoshop auto blend layers (with my autoblend 360 script) it returned almost the finished panorama. Only little retouching was needed to get the final version. But of course you'll find dozens of stitching oddities if you look for them...
